I literally told you the physical reason. Your mind becomes alert but your body is still haven't catched up and is still sleeping . Then automatically it wakes up after few seconds to few minutes in worst cases. 

If you are asking why does that happen in the first place...I have no idea lol. But it's a bad experience.

Well that is what I am asking. Not necessarily the why but is there a spiritual element here at work.  I think so.
